Hmm, yeah, that could work nicely. You definitely want the biscuits/dowels in there for stability. The majority of the force will be directed towards the body, where the head hasn't been altered, and if you can mount the screws such that they're primarily in that wood as well the rotational force on...

You might want to reconsider reducing the size of the headstock below the bass tuner holes; I think that will reduce the angle on the low E tuner a little too far, which could have some wonky effects on your tuning. you could probably reduce the headstock somewhat, but chances are not quite THAT muc...

I could be very wrong here, but I think you have to wire the two coils together then connect the remaining two conductors to the switches normally. This would eliminate the possibility of coil tapping, however, but without some other mods to the Jag switching you wouldn't get that anyway.

I think one trick with the EB-0 to EB-6 conversion, as well as adapting a Squier Bronco or Rondo SX to a BassVI would be pickups. what sort of 6-pole pickups would work that would still allow it to sound like a bass? any guitar pickups? Something to watch for with your bridge and string choices is the ball ends on the strings. The Fender VI strings are a bass sized ball, while the Jag Baritone strings are guitar sized.
